Business Process Best Practice - branches or separate business process flows?

Good morning all!  I'm hoping to get your opinions on best practices as I'm building out my first system on Dynamics CRM.  Some older articles I see suggest that if you have conditional logic, such as showing a specific stage based on an opportunity type, then you should have separate business process flows and switch them via Javascript.  However, they don't mention branches at all, which seems to be great for exactly this - conditional stages based upon a condition.  I don't know if branches are just relatively new and so the articles don't consider that as a working option, or if there is some benefit to splitting conditional stages into separate business process flows.
